It's not under appreciated games, it's Misunderstood Games, Halfjaw.
I want to put an honorable mention to the Final Fantasy series. A lot of people seem to pick this up and are annoyed by the fact there's romantic elements in them. It's a role-playing game. You're playing the role of someone who's in some bad situation and they end up finding another person in a bad situation and they connect. I'll admit that a lot of RPGs can be shallow, but in the grand scheme of things the FF series has really pulled through with great gameplay and plot lines. It just ticks me off that people will look at FFX and think, "Oh, gah, voice acting" or "Ugh, I hate that character" when there's a lot more to the game then that.
Same can go for the Fatal Frame series. Although it's a relatively unknown title, I kind of get the feeling that people around the 4PP network sort of think it's some Japanese horror movie spin-off game with nothing but pop-out scares. Fatal Frame actually has a great backstory in all the of the games, and it even weaves the characters together in a series (through different games) like I've never seen. Seems like people confuse it to be a horror game that throws in some story, when I really think it's a story based game that throws in horror.
I can't come up with an entire list of Misunderstood Games, the only title that I ever got against recommendation from friends was Drakengard for the PS2. I started playing, and my friends kinda gave me crap for it. I wasn't impressed with the gameplay at first, but I wanted to move through the story because I was interested in the plot. As I continued, I realized that the hack-and-slash style was done pretty intelligently; you could swap to a different weapon and use different magic. A sword has a little blow up bomb of magic, an axe has like a laser beam sort of thing, etc. Not to mention the fact you have aerial and land stages. You ride around a fucking dragon and can burn people from above! At the end of the day I was left with a fun experience, good story, and neat methods of gameplay after reading bad reviews and taking crap from my buddies. Maybe it's just different strokes for different folks, but I honestly thought this was a misunderstood game.

I would say
Golden sun 1 (I and many of my friends thought this would be some type of sorcery type game when we saw a few pictures about it. Totally wrong)
Advance Wars 1 (Many thought of this game as a simple (destroy with force and move on) type game)
Splinter Cell 1 (Pretty sure people didnt think an Espionage game would actually have such good stealth element in it.)
N+ (Definitely when idiots are telling you to do it one way when it never works) and probably hm..
Metal Gear Solid (If they never heard it before, they probably thought it was a simple FPS or TPS)

too human marathon viva pinata final fantasy and finaly little big planet ( alot of people just dont get little big planet and tons of people dont understand how marathon was a prelude to halo)

Actually, I think halfjaw's list is actually pretty reasonable. Just because they are under-appreciated games doesn't mean that they are not misunderstood. A lot of the novelty behind Okami, Ico, and Shadow of the Colossus are overlooked. Like the way Itagaki finds Okami "boring", most likely a misunderstanding. I also like the idea of Final Fantasy. People look at any Final Fantasy below VII and call it crap or boring basely on the fact they may have not even played them!

Sonic the Hedgehog (The people I have talked to about this game all say they never played it and don't understand the video game it self)
